The Schilling laboratory, together with the Institute of Surgical Pathology and the Institute of Molecular Medicine and Cell Research is operating three mass spectrometers:

 

 

 

 

 

Q Exactive Plus (Thermo)

coupled to a nanoflow HPLC, used for explorative proteomics and degradomic.

 

 

 

 

 

 

TSQ-Vantage (Thermo)

coupled to a nanoflow HPLC, used for targeted proteomics (single / multiple reaction monitoring; SRM / MRM)

 

 

MALDI mass spectrometer AB/SCIEX 4800

used for spatially resolved proteomics (Figure 3a-c)

 

 

This instrumentation supports three major lines of research:

  • Investigating proteolytic signaling by mapping proteolytic processing using N-terminomics
  • Investigating the proteome biology of solid tumors for improved stratification and identification of putative target proteins for novel therapeutic interventions.
  • Investigating spatial tumor heterogeneity

 

Targeted and spatially resolved proteomics is made available to the Freiburg research community through the Platform for Targeted and Spatially Resolved Proteomics (PTSP, undefinedwww.mol-med.uni-freiburg.de/mom/schilling/pla/index_htm). Registration of the PTSP with the Deutsche Forschungsgemeinschaft (DFG) is presently ongoing.

Bioinformatics of proteomic data is an integral part of our research. Here, we closely collaborate with the Freiburg Galaxy team and the international OpenMS consortium.
